We will use the script ``tidy_mafft.sh`` to replace name of sequences with just the accession name, convert bases to uppercase, and align the sequences with the software `mafft `_.

In case you are doing your anaylisis in `Crop Diversity HPC `__, you can run this step as an array. An array job is a job in which the script is run concomitantly for each sample and it will be much quicker. In this link you can find more about array jobs\: ``__. You can download some of the alignments to your local machine and look at them using a graphical user interface software (e.g. Aliview ``_). You will see that many regions of the alignments have gaps. We will use the software `trimAl `_ to clip those gappy regions. trimAl is a tool for the automated removal of spurious sequences or poorly aligned regions from a multiple sequence alignment.

Our final alignment can now be used as an input to infer a phylogeny.
